Can you charge your battery while its connected to your ski?

I believe yamaha advises against it, I think they suggest the positive terminal to be disconnected

The place for your answer lies in reading the owner's manual. Additionally, if that were critical, look for warning stickers around the battery. My manual does not state directly that removal is necessary but indicates it should be done that way. There are 2 reasons I can think of for doing it with the battery removed. First, the water level needs to be checked before charging. Second, I'm sure Yamaha is concerned of fumes in a confined engine compartment. On my ski, I'm able to see the water level without removal, and I always have the seat off for awhile before putting a charger on it. The owners manual states 1.9 amps for 10 hours. Or, in laymans terms, that means a very low trickle charge for several hours. 5 amps might be a bit much on a battery like mine. Somehow, I think your question might have concern about damaging the electrical system while charging. You dont have to worry about frying the electrical system as long as you using a very low amp trickle charger.

Only in case of an emergency, it's no big deal to remove 2 rubber straps and unbolt two terminals.

Thanks guys! It's just a pain in the *** to take the battery out of my super jet. Guess I have no choice, but to do it the right way.

yes you can but remove the key so you can't star the ski by mistake and disconect the charger before you try to star the ski if you forget to remove the charger and you star the ski you may burn a electronic component

i charge mine in the boat all the time. never had a problem. not a bad idea to remove and check water. if you are running total loss you sure don't have to check water every ride...
