My friend recently got a 1990 Kawasaki 650SX and planning to rebuild it. Does anyone have a manual that has list of the parts, where they all go and how they wire and hook up.? Also like to know the difference between owners manual and service manual.

There's a big difference between the owner's manual and a service manual. The owner's manual gives you very basic information such as how to start, safety tips, after riding care, etc. The service manual provides detailed information for every area of the craft so that you may perform basic to advanced maintenance such as rebuilding the engine, replacing the pump impeller, torque specifications, etc.
A service manual is as valuable as, if not more than, any tool in your tool box. I've been doing this for almost twenty years and still refer to service manuals from time to time. A wrong "guess" can get real expensive.
